Heureusement, tu peux, facilement, recréer ce répertoire, via la commande "bcdboot", en bootant sur un cd WinPE ou sur un cd Windows récent.

J'ai booté sur une clé WinPE et j'ai exécuté la commande
bcdboot c:\windows

Maintenant et après cette seule commande sans autre paramètre j'ai bien retrouvé un répertoire "Microsoft" dans sda1/EFI et une entrée "Windows Boot Manager"

Au niveau des 3 entrées du menu:
UEFI OS démarre grub2
Fedora démarre aussi grub2
Windows démarre... Windows

Il me reste sans doute du ménage à faire pour ne garder que 2 entrées....

EDIT le 28 décembre 2017:
Le WinPE doit avoir été créé sur un Windows identique à celui auquel on veut retrouver l'accès.
Un WinPE créé sur Windows 8.1 ne permettra pas de retrouver accès à un Windows 10.
